I would suggest you use a Non-Silicon sealant like Sikaflex, it will cost you slightly more but will do the job applied correctly. I've re-fitted several boats and yachts and allways use it.
You can buy it in small tubes from most chandlers or get it online.
A good tip - fit your new or existing window in place temorally, then go round the window with masking tape both on the window and GRP (dont forget the inside either), then remove the window, apply the sikaflex to the GRP face the window sits on, then fix the window in place, to smooth any excess sealant use a wet finger, sikaflex is moisture cured so wont take any harm. Leave the masking tape on until the sealant is just starting to go off (hafl maybe an hr) then as you remove the tape the excess sealant will tear off with the tape.
Good Luck.......and if you dont want to go to this much effort just stick some duct tape round, north sea oil rigs are held together with the stuff...ha ha

cheers for the replys i managed to get rubber seals but you need the patience of a saint to get the locking rubber in next time it will be duct tape ;D
